    I read that "Root would take matters in her own hands" and that "Something big would have to happen to make John turn around". John loses faith with the machine. Finch is unhappy because he does not have John to help him. So when Root disappears away from Finch/Shaw/Artie who are being pursued by the bad guys I'm not surprised that the machine goes in search of John. Afterall Root said that the machine wants Root to work with Finch and Finch wants John.
