Oh tough one I would say a tie between S1 and S4. S1 it was all so fresh and new and the Ice Truck Killer was so intense and S4 had Trinity probably my favourite of the season long baddies.
I know seasons 3, 5 and 6 weren't as widely liked, but I've really enjoyed every single season. Gun to my head it's season 4, but as I recap each individual season in my head I feel like I should vote for it as my favorite.

Seasons 1 and 2 are masterpieces, 24 episodes of pure awesomess, 'nuff said.
Season 4 has the great John Lithgrow and contains some of the best episodes of the series.
Season 6 may be stupid and filled with dumb/cheap ideas but it was somewhat enjoyable. Seasons 5 and 3 are worth watching almost entirely because of the special guest star alongside Michael C. Hall (Jimmy Smits and Julia Stiles). That's between 15 and 25 minutes per 50-minute episode.
The problem I have with Dexter since season 3 is that except Debra, I want to kill every single secondary character. That's a problem. Quinn, Harry, Masuka, they're all stupid, annoying characters, and Batista & Laguerta have to be some of the most infuriating, exasperating characters I've ever seen on television.
The only things I've consistently liked on this show is Dexter/Michael C. Hall and Debra/Jennifer Carpenter (although her relationships with Anton and Quinn were boring as shit). Given how things ended in episode 6.12, season 7 will have to be centered on those two characters, me likey. And I might come across as a creap (I know I am) but the incest thing (with Deb realizing her brother is the only man who's always been there for her) is not the worst idea the writers on this show ever had (and they have had a lot of stupid ideas). It surprised me that a very moral show like Dexter would tackle such a subject. I hope the writers won't back out of that in season 7.
I think Season 1 was the best season all the way through, and even though the killer's identity was pretty easy it was still a great reveal. Season 4 is a very close second with John Lithgow showing off how insane he can truly act as Trinity. So I voted Season 1, but Season 4 is just a couple inches away from the finish line.
With the exception of your order of Season 2 and Season 4, I agree with your list. The reason I hated Season 3 is because I hated Miguel, thought he was the 2nd worst character on the show. Surprisingly, the character I've hated most on the show is Lila but I still consider Season 2 a great season, because the rest of the season had something going for it I felt.
And you shouldn't consider yourself a creep for thinking the Dex/Deb thing isn't the worst thing in the world. It kind of makes sense with how close they are, sure its a little weird, but they aren't truly blood related so it can't be truly incest. I agree to that it isn't the worst idea the show has ever had.
I think Seasons 1 and 2 were the purest storytelling seasons. They were not about reinvention or shocking twists designed as an endgame. Just brilliant story on all levels.
Season 3 was just bad on almost every level for me. It was the beginning of the downward spiral for LaGuerta and Batista. their characters would never be entertaining again for me. I don;t even want to mention Miguel, but I think I have to. Wow, Bad!
Season 4 was very entertaining, but felt like they tried to shock the audience more than just told the story to me. I guess it came off as gratuitous at times in my mind. Lithgow was brilliant, but something was missing from the season for me. Maybe the heart of Season 1 and 2?
I think 5 rebounded from 4 as far as pure storytelling went and it went back inside Dexter's mind and psyche and that is always the best part of the series for me.
I thought 6 was interesting for the continued evolution of Dexter started in Season 5, but it felt rudderless at times to me. Plus, honestly I'm still annoyed the killed the best supporting character the series has had since Season 1's Rudy. Brother Sam was simply the most compelling non-guest killer ever on the series.
So I think I rate them... in 3 groups of 2 almost interchangeable seasons. Season 1 Season 2

I was torn between 1,4, and 5...I ended up choosing four, because it was the first season were the Bad, heavily reflected all of the previous seasons in terms of what Dexter had been trying so hard to establish for himself, and ultimately ruined it for himself and Deb...but Season one is really the root of Dexter and by extension Deb, since Brian basically challenges Dexter's beliefs...Season five I liked because it was fast paced and the season was original and hopeful. Jordan Chase and Lumen added very interesting social elements to the series.
I totally agree, I seem to be the only person I know how liked season 3. I personally think s2 is a little overrated, s3 had a lot less potential than s2 but I feel like s3's execution was far tidier and s2 was a little disjointed. Plus I don't think Lila worked as a character as well as Miguel did.
6 > 1 > 4 > 2 > 5 > 3 for me. And that's with me agreeing that Season 6 had some of the stupidest moments in the series. I just loved the things that Season 6 did right to such a great extent that I was able to overlook all of the terrible that came out of it. Season 6 was full of extremes for me. It did a ton of things better than any season and it did a ton of things worse than any season. But I was able to overlook the bad and focus on the good, which caused me to overall really like Season 6. (It's the same reason I rank Season 1 above 4; the good of Season 1 helped me overlook its bad more so than Season 4's, i.e., Season 1's best wasn't as good as Season 4's best, but Season 1's worst was more easily forgettable than Season 4's worst for me.)
For some reasons it's the seasons that are pretty consistent on the scale of good to bad (read: Seasons 3 and 5) that end up ranked worst for me. (Probably because there's just not enough good there to overwrite and make me forget about the bad.)
I'm surprised everyone liked Season 4. It's been pretty average since S3, I don't think Trinity saved that season. Lithgow is a very talented actor and played the part well but the script was lacking in places. It would hold and stun you, and the next minute you wanted his silly family off the screen (like the girl propositioning Dexter or that stupid wife of his). The ending was pure brilliance and I think it causes people to think the whole season was brilliant when it wasn't necessarily.
Hmmm, I'm going to have this order; 1, 4, 5, 2, 3, and 6. 1 was fresh and shocking. 4 was also shocking, but with intense twist after another. I really liked 5 and how it pretty much was a continuation of season 4 and the fact that he was chasing down more than one baddie was needed. 2 was awesome because it went deeper into his life and how he tries to hide everything. 3 was great because it was the first time that someone wanted to team up with him. The downfall was the skinner killer and the anti-climatic ending. 6 was still entertaining, but the doomsday killer was dragging after the 4th episode. The final 30 seconds of the season saved the entire season overall. IMO. :))
