    This is just a little trick from the writers before they reveal what the big secret is.

    Here are some clues

    1) The Queen tried to have Hanzel and Gretel live with her
    2) Snow White could not keep a secret that the Queen shared with her
    3) Henry is named after her father
    4) Regina almost robotically tries to love Henry  or at least keep him with her.

    This is my theory:

    I am pretty sure at the end of the season we will find out that Regina did everything she could so Emma went to prison and then could get her hands on her baby helped by Mr.Gold. She is totally aware that Emma is Snow White's daughter and she just wanted to take away from her what The Charming - White  family took away from her. Emma moving to StoryBrooke is another part of Regina's plan, since she wants her to witness her parents suffering.

    At the end of the season Snow White shares with her father that the Queen secretly told her that their "son"(not yet seen)  was not his, but that the Queen had an affair with someone else and then the King either had him killed or he died in tragic circumstances due to Snow White's oversharing.

    Not that crazy if you think about it.

    Interesting idea, I can totally get on board with the idea of the Evil Queen losing a child because of Snow but I don't think she is at all aware that Emma is the daughter of Snow and Charming. If she did then she would be aware that Emma can break the curse which is NOT something she would allow.

    You are right, maybe she is not aware yet, but Mr. Gold might have been and he is playing with both of them, but at some point she might realize who she is and find a way to enjoy it.

    So that's how it began. Evil Queen upset over being in the Shadow of Snow, eventually began jealous, than Snow did/said something that ruined Queen somehow and she got angry and revengeful.
