That's how I took it too. Not experimentation on the baby at all. .. just making sure the baby lives since Fauxlivia may have lost it or ended it.
Not that I think Walternate wouldn't draw blood from the baby or take DNA (he has already)... just not sue he would let someone actively experiment on it.
In Walternate's mind Fauxlivia does not matter, sure he still does likes her I guess. Even ignoring it's Walternate's flesh and blood, the baby or its DNA/bloos) may be capable of running the device and saving his universe. It's the old "does the end justify the means" quagmire. Saving her baby, no matter the cost, may save the universe... Wouldn't you risk one life to save billions?
After watching it again it does seem as if the nurse (and therefore the entire covert medical team) were not necessarily part of Walternate's plan since the nurse did seem to glare angrily. When he spoke to Brandon he certainly seemed to have orchestrated the entire thing, but maybe he was referring to something smaller... like getting the blood and DNA sample from the child after the fact, once Fauxlivia and baby (mostly the baby) were safely returned.
Maybe Walternate did hire the med team and was behind it all, but the medical team was unaware of the rescue part of the plan?
Or, Walternate never planned for Fauxlivia to be rescued at all, but his hand was forced by Fauxlivia escaping and Lincoln's fast reaction to her call?
Who was September reporting back to?
The technology of the accelerated incubator ray gun seems to be fairly advanced. I know that 'over there' they are medically advanced than over here, but could that medical team have been from an third universe, or hired by Observers trying to course correct a mistake or to save their own universe/time?
I guess that's the great thing about FRINGE, they answer some things while leaving others open to keep you guessing.

I disagree with you guys a little. His methods were "secretive" so he may have plans for his grandson. He won't have to experiment per say, because he hopes the child was born with the abilities of Peter..
I think they could bring him back in the dream state, because this might mirror the story of John Scott by trying to purge Bell from Olivia's mind....However, I think it may be smoke monster-esque and Olivia's mind may translate Bell into the image of her step-father, as they are both manipulitive and abusive.
Seriously, everyone needs to get off the theory that the baby can power the machine that makes absolutely no sense, by that logic Walter/Walternate and Elizabeth/Otherliz would be able to power the device, plus Sam Weiss has said that Peter is 'uniquely tuned to operate it', and finally consider what Brandonate told Walternate at the end of Immorality when he learned Fauxlivia was pregnate - 'there's been a development, I think I might have another way to bring Peter back from the other universe'.
My theory is that the blood sample is evidence/proof, FOR PETER, to prove he has a son on the other side and induce him to return, and the arguement Walternate and Brandonate were having is about determining how to open the door for him to return - I think we can assume Olivia wouldn't help him return to the other side so he can be with Fauxlivia and his son and destroy our universe - and because Peter has killed all the shapesifters on our side, they no longer have agents on both sides to ensure transport.
haha well then his plan backfired on himself with the shapeshifters if thats true. Faux will be fine on her own with PJ, she has lincoln and scarlie and her mom, Peter should be with our Liv.
